There's two possible explanations.
1. The Fairy Godmother's transformation magic needs concentration to be precise. If she's in a chaotic situation where she has to fire wildly (she didn't expect to get jumped by Shrek and his allies) then it'll kinda just do whatever and she was going with it since it was her one "weapon" in that scene.
2. She did it to distract Pinocchio, which to be fair seemed to be working out until he was re-puppetized.
