It's a representation of the commander's dilemma of a lose-lose scenario. In order to escape certain death for everyone, you have to put your men through a gauntlet where many of them will die at random but you will make it through. You can see why these stories are taught to kids in the classical era who grow up to be military leaders. The story element with the cool monsters is the fun part, but the lesson on the realities of sacrifice that battle demands are there too.

It's a trap by Posiedon, to punish him for being arrogant. If you take the Charybdis and it's whirlpool thing away, and also remove Posiedon, and Odysseus is just kind of on deck, hanging out, it kind of changes the whole dynamic. The hydra isn't a cruel and fitting punishment against Odysseus and his massive ego, it's just wildlife. It's essentially a dumb dragon they bumped into on complete accident and it's eating them because...that's what a dumb dragon would do I guess?
