the movie had to move the plot forward. the heli was important as a stepping stone to the next thing. they wrote it in such a way that was easy to follow, unless you were a small child at the time of viewing.

The helicopter was stolen for the sole purpose of stealing the Goldeneye key and getting away while the weapon activated. It served its purpose and is now a liability. And as Trevelyan would eloquently put it, he would soon "have more money than God" so keeping just one helicopter isn't really necessary, no matter how fancy it is.
