Is there an actual difference between MVC and half-SBS 3D on a Sony active 3D monitor?

I finally got SBS working after ages of troubleshooting and trying to watch Avatar in 3D and it looks fine to me aside from being a bit dark.

I use mpc-be and it automatically turns the mkv into two images for sbs
