That scene where he walks over and asked Clark if those other kids had hurt him, that’s him acting like the parent of a normal child. Chronologically, that happens after the bus scene, so it provides a bit of contrast. Jonathan, right or wrong, thinks that Clark needs a certain degree of maturity before he really starts seeing what he’s capable of and that by keeping “Superboy” sidelined, he stands a better chance of growing into someone who approaches things as a man first and a god second, if at all. In the tornado scene, Clark’s in his cocky, rebellious teenage phase, and you can see that clearly in the argument they’re having before the tornado hits. After it does, Jonathan continues to treat him like a normal kid. He sends him with his mother to the “safety” of the underpass(the prevailing wisdom of the time), goes back to get the dog, and when shit goes sideways, he waves his son off like the father of any other kid would. Now here’s the Zen lesson part - Jonathan still didn’t think Clark was mature enough to start breaking out on his own, and he proved it by simply holding up his hand. Clark reacted like a son obeying his father, not a man making his own decisions, let alone Superman.
