Misdirected hostility, Howard was innocent

Jimmy believes Howard has a problem with him because of a few things that Jimmy's brother asked Howard to do to 'against' Jimmy. This is established by the show quite directly, Howard literally confesses it to Jimmy at some point.
If you are asking why Jimmy remains somewhat hostile to him even after that then it's because Jimmy probably finds Howard is still partly to blame for his circumstances because he simply didn't say "No" to his brother's requests.

There was definitely some misdirected hostility, but at least part of what made Jimmy hate Howard was how milquetoast he was. He hated him for recognizing (unlike Chuck) that he had legit potential, but still knuckling under to him. BCS is a really well-crafted tragedy, because you’re left asking yourself how things could have been different. To me, the only thing stopping Jimmy from becoming a top-notch, well-respected lawyer was seeing one ounce of respect out of his own brother.

Hence the second line in my post. From Jimmy's perspective he's kind of a traitor. By submitting to his brother he is became accessory to some of the things his brother did to him.

I don't think Howard was a bad guy or anything, mind you. I think Jimmy was in the wrong for being a cunt to him after that.

Should also be noted that Jimmy, nor us the audience really, never saw Howard stand up to Chuck at all when it came to how Chuck absolutely mistreated and betrayed Jimmy over and over again.
And while I agree that Howard wasn't a bad guy, nor did he deserve even half of what Jimmy and Kim did to him in the later seasons, he failed massively by automatically deferring to Chuck and not becoming his own man before his mentor killed himself.

Howard was definitely meant to be the villain at least intially until they realized how much potential Michael McKean had. Originally Chuck was supposed to be a basket case with nothing under the surface, while Fabian has a natural charisma that makes him hard to hate
