Was the stalkers wish that his daughter will not live in the crappy world he lives in and that is the point of the ending where she moves the cup? This movie is frustrating because there is no clear answer.

The vibrations from the train outside move the cup

Not true. The cup moves smoothly across the table before there's any shaking or sounds from the train. Then it stops. Then the train arrives, and the cup shakes because of it. It's clear that she smoothly slides it across the table, and after that the train shakes it.

It was to show that the force had awakened

There is no indication in the book that Monkey has any telekinesis powers, she's just a hairy freak.

She's was born a mutant because of her father's radiation exposure.

Yes, the book and film are very different in multiple ways. Tarkovsky famously didn't give much of a shit about what was in the book.

It's a metaphor.
Stalker's life is done deal but his daughter might hope for something better. He would use his wish for his daughter if he could.
