The kingdom of hyrule was dead and forgotten for hundreds of years. People changed, the world changed. The king saw this and was ready to let it go and let the world move on as it should, not cling to an ancient land that no one even knew the name of anymore. Imagine if the roman empire (at its end stages) just miraculously sprang up out of the ground and expected everyone in modern europe to bow to its will and law. It would be a bloody and pointless battle to subjugate people who have no ties to its culture to fall in line. The king was hoping ganon would be dead and gone finally, or atleast sealed beneath the sea and wanted to finally bury history and let people carry on naturally, and hopefully without the looming threat of evil.

the gerudo are a nomadic series of tribes who live in a very hostile environment. In OOT they have the god of the desert protecting them with things like the haunted wastes. It would be like trying to genocide everyone in iraq or something but with magic sandstorms. It would be logistically impossible with their level of tech to try to kill them all, and every 100yrs gannondorf would be born again and fuck you up with outright open warfare. OOT from what we can tell was the most peaceful attempt he made at the throne because he seemed to do it through diplomacy and subterfuge with a sudden strike on the castle itself. If he came out in open warfare with armies it would be a lot more like BOTW where you see it referenced that thousands died and entire cities were destroyed.

Since he has the triforce of power theres not a whole lot you can do to stop him. The smart choice would be leaving a bunch of records, doing your best to identify him without alerting him, and keeping tabs on where the new iteration of link is so you could hopefully curb shit before it really kicked off.

Its not clear if the male born king of the gerudo every 100yrs is always ganon though or if its only sometimes ganon.

By that logic every other gerudo king was just another political entity existing in the same lands. They're always taking things to extremes like flooding the kingdom or banishing tribes of people into barren dimensions. Why can't they ever chill out and think things through so casualties are limited? I think they have trouble comprehending humans and so they created Hylia as a middleman to handle the nitty gritty.
