What you're describing is extremely setting dependent. In some like LOTR all magic is just miracles granted by God to aid his favored servants. Most fantasy RPGs also have a distinction between arcane and divine magic, the latter of which is given out by god fiat more than any level of study.

If both accomplish the same thing and feel the same to play as, they're simply aesthetic. What would make them interesting is the stuff you have to do to compensate. If you're a cyborg, you need to do repairs and maintenance. If the arm has more than superstrength (which you can kind of BS with pseudo-science power of leverage), like it has thermal abilities and can charge up and fire lasers, then it's going to take a whole lot of energy. Maybe you can sap away your own biological energy when running low for some final attack but have your character suffer debilitating health drawbacks. But upgrading would require finding specialists and parts. As you further your upgrades and gradually enhance more of your body, you become less and less human, being reduced to electronic impulses in a highly efficient machine.

For religious powers, there should be in-game requirements to maintain them, like doing a ritual in fixed intervals of time. If you're tied to some dark god, maybe he requires regular sacrifice, and nights of the full moon are special. Maybe your character's mind and free will can slowly be sapped away as you devote yourself to your god and your powers deepen. This could be especially good if your god wills you to stop pursuing your original goal and do contrary actions. Forsake him and your powers stop growing and you are damned and hunted by other followers. Find ancient religious texts to further deepen your understanding and closeness to the god. At max power, you're their avatar, you have ceased to exist as a separate entity.
