Complaining about flaws in niche games is pointless because these games are pet projects made not for profit, or to please anyone but the makers of these games
They did those for their own fun.

HOWEVER I am curious if there are some game series with story elements so bad they were retconned due to demand from fans and willingness from the studio who realized they could capitalize on such move

Better story -> more satisfied customers ->bigger sales
