My theory for why Clover Dancers is easier than Cogwork Dancers is that Clover Dancers was actually created first as the main boss for Verdania back when the entire area was still part of the map proper. Because they're originally a fight from an area you were supposed to access right after Greymoor, the complexity is significantly lesser than the fight in the citadel. When they reincorporated the area into act 3 they probably didn't change much of the fight aside from turning Green Prince's lover into a ghost to reflect the new lore.

It's a concept called "killing your children" in creativity. A brutal moment, but often times necessary for the cohesive whole. Sometimes you have to remove entire potions of a story, entire characters, or arcs, or whatever to make your work better. I can't claim to actually have done any work on paper, but I've planned alot of it out and one of the most important moments was me deciding to remove half of the character POVs in my story because it was too large, long, complicated, etc. Dispite the fact that there were a ton of parallels I was setting up with each early arc across every place in the story. For me it's the opposite. I don't hesitate to use tools when exploring around or fighting a gauntlet or boss for the first time because you'll get the shards back as fast as you spend them as you go through new areas. Yeah this is pretty much how this game plays.
Being aggressive with silk skills can be good, but playing slow will always work. Though you'll get a bit tilted being so passive, you'll greed some hits. Eventually you'll beat the bosses, maybe even no hit them.
Though a lot of bosses in late game are the exception with barely 1-2 abilities.

Problem with Last Judge is that it is very punishing if you approach it incorrectly, and that will lead to failure for most players. Comparatively, First Sinner is going to get sucked off forever due to the more forgiving attack patterns (it's so easy to get silk by playing aggressively) and nonexistent runback.

There's probably a way to be aggressive with Last Judge, but the easiest approach is to bait the jump / dash attacks.

One thing I like is that the game, nor the characters ever make faith itself seem like a bad thing. Only what they're putting their faith into because it's a farse. The most important thing to do is to start at the destination and kill all enemies in all areas on your route. The best route I found, if you don't want to do it yourself, was going up in the first shellwood area, past the bench and up, jump over the pollen flower and head for the blasted steps - normal progression after that

EVERY enemy save for pollen flower and iirc 1 scythe mite will not respawn on this route, so it becomes a pure platforming challenge and requires you basically just never get nervous. No real enemies in your way, it's only you versus the geometry and your own nerves

Some bosses can be just beaten with turbo aggression, which is why Wanderer is such a good crest for boss fights. Lost Lace for example can be melted down super fast with the wanderer and flea juice by just relentlessly attacking her whenever the opportunity presents itself, even if you have to trade few masks for the hits you deliver, because due to your attack speed you'll earn the silk back to heal almost instantly as well.

I think the shard system is fine
If there was no shard and tools were essentially infinites (only needing to be "reloaded" at a bench), then there would be no reason to not mag dump everything you got in the opening moments of any bossfight / gauntlet (or more likely once the last phase is reached), otherwise it's free damage you're wasting by not using. To balance this, you need to make the tools suck and reduce their damage otherwise you're basically forced to make bosses with even more bloated HP, otherwise they would melt too fast to be any fun and won't leave any ilmpression on the player.

Tying the tools to an infinite resource you may run out of occasionally force you to be mindful of them while letting you go ham once in a while
