The cause is likely a change in the data and file format for pokemon, likely due to the changes to how stats work with the streamlining of EVs and what looks to be the overdue abolishment of IVs. If I were to take a stab in the dark here, its likely that Z-A (and very likely Champions as well) scrubs the old pokemon data for the new format, and that change makes that data incompatible with the older titles.

That's exactly what it does for transfers from LGPE and older games where the stat system is different and Pokémon know moves that don't exist anymore.They haven't been forthcoming with any reason why this game shouldn't be compatible with every other Switch game and there's no reason to make excuses for them

LGPE and Arceus still followed the same file formatting, while this is looking like a complete change in file format similar to the change that was made from the jump from gen 2 to gen 3 (which was the reason why you couldn't transfer pokemon from gen 2 to gen 3.) I'm not saying it's a good excuse, if anything I can only presume that the older data structure Gamefreak has been using is nothing more than a mess of code with how much obviously redundant data keeps making it's way into newer titles. Honestly speaking, I would guess that the main reason why they're making such a structure change is both for streamlining the process for teambuilding on the competitive side of the franchise, and to create a new file structure that's more difficult to spoof to cut back on the volume of hacked pokemon that keep showing up on teams in competitive VGC. TPC throughout all of Gen 9 have been making more of an effort to cut back on genned pokemon, and this just seems like the next step in that process as the VGC scene continues to grow into an actual Esport.
