Because Kojima barely thinks about the next game, even DS2 had asspulls. There are retcons every iteration, MGS1 to MGS2 was the sequence that had the least retcons because he actually setup a sequel with that ending but MG2 was pretty final and so was MGS2.

My headcanon is that at big shell, Snake obtained a bio sample of Liquid's Snake foxdie affected DNA merged with Ocelot and was able to develop a serum stopping the accelerated aging, though not curing the virus. Then we got a game with Raiden and Otacon tracking down Big Boss and allying with him to destroy the Patriots.
