The Covenant was medieval Europe in space. Corruption, rebellions, heretics constant infighting. There's a reason it fell apart as soon as the leaders died. Also aliens lusted for humans.

they were mostly focused on the great journey
excluding the prophets and a few council members, no one even knew why they were fighting the humans in the first place. it likely wasn't seen as a pressing issue by most.
plus the covenant didn't even really know how half of their tech worked, so hunting for human worlds took a lot longer than it could have.
