They could have actually had different dialog options, like actually having them love their father. They clearly put the line in as though it was a thing people might choose. Just have him deliver the line as though he meant it, bam the selection of a dialog chose while not having a wildly branching narrative establishes the players choices as actually mattering. Have him actually throw the guy off the balcony, and look like he killed the dude. It doesn't cause a wildly branching narrative, requires LESS development time, and adds more to player agency because they establish the guy's willing to kill people.
On top of them flubbing the whole "mole" angle I really wish they'd make it more obvious that Invisigirl was already steering to the bad side. Even the last fight she still happily plays ball, would've been more interesting if she never showed up and only showed up to kill the fucker
