They are interested in Earth for our local teleportation technology. Breen (presumably with the UU's consent) let the resistance exist to complete their research. In the meantime they pilfered Earth for her useful resources. Presumably, after Black Mesa East cracks the local teleportation problem, all the information will be given to the UU and humanity as we know it will be extinguished. Useful minds (like Breen) and slaves may be spared, but they'll probably wish they were dead. That was the plan, but then Freeman arrived just as the former BM scientist were completing their research.The Combine are also "compromised" and "riddled with cracks" as Breen would have described it in Ep3. I think the entire UU is made up these kind of tortured intellects, orphaned from their extinct species and inhabiting a body that's not what they were born in.
