I know the answer is that ME3 is when BioWare really started to become incompetent. Nonetheless, I want to discuss in-universe reasons for TIM'S decisions.

1. Why did he revive Shepard if he was always indoctrinated (based on his eyes)

2. Why didn't he just use Kai Leng to stop the Collector's if he believes he's at all a match for Shepard?

TIM was indoctrinated during the First Contact War after he came into contact with a Reaper artifact found by Saren's brother.
The eyes are the sign of indoctrinated individuals; Saren has the same eyes.
