That's the worst kind of punishment you can put on a father. HL: Alyx also shows us how fragile the HL universe is because of G-man and how important the portals and teleportation actually are throughout the series. They're not just mere gameplay mechanics.I'm starting to think that G-man caused the resonance cascade solely because humans started to crack the portal technology. He probably advised against it but Eli insisted which is why G-man gave him the crystal to destroy Black Mesa and cause the combine invasion further on. The whole series is about protecting mankind (and maybe other races) from the portal technology and maybe even join G-man and his employers in fighting it. Kidnapping Alyx was just yet another warning for insisting on finding and clinging to the portal technology.
Apart from the ending, is HLA's story a nothingburger? I haven't played it yet and I'm not going to because I don't care about VR.
