The Roguelike aspects are only during exploration. Each time you leave your base you start a tour for resources or territorial control. The perks and skills you pick up there, only last for that run (Besides a few rare drops or boss perks which you keep forever). Your weapons, armor and skills you adquire in your base, and you keep them forever.
