Both alternate paths out of the 1st floor aren't required, and the additional 2 bombable walls later are totally optional. I assume the game is built so if you take one of the other 2 routes out of the first floor you don't lose anything, they both go to the 2nd floor, one is definitely fine and the other probably is too.
