Link actually held onto the fairy ocarina the entire time. He gave it to Skull Kid at the end of Majora's Mask as a token of their friendship. This explains why Skull Kid uses it as his weapon in Hyrule Warriors.

You know the irony is that I haven't used the Ocarina of Time since we I was like maybe 15? After you learn to sequence break the game, the Ocarina of Time is so far out of the way to get and such a time waster that there's absolutely no point in getting it at all because it has no advantage over Saria's ocarina or just playing your sword as one.
