Probably because there's really not enough OG Metroid / Prime fans to make up for the fact the game's been in active development for almost ten years and required something like 20 game dev studios to make, not just Retro and Bamco.
Metroid has always almost exclusively been bought by Metroid fans, with very few exceptions, and even if MP4 had gotten 100% of all existing Metroid fans to buy it, I don't think that would be enough to cover the costs, so they banked on having to put extra shit in to try to pull in those Disney Marvel fans for extra sales, and I'm not convinced it worked outside of a few "the game's okay, why's everyone so mad????" posts across the internet.
