They need to instil control before their propaganda can have a consistent, widespread effect. If the Combine doesn't dismantle the world's governments, erase our history, and keep us unarmed, starving, feeble, ignorant, and chained, there will always be a significant risk of revolt. Why would the Combine (who by this point are leaving to conquer other worlds) want to have control over a potentially unruly colony? The Combine likely want local teleportation technology from humans, but they don't know how to get it. They've tried luring scientists to their side without success. All they can do is let the resistance keep the scientists in some shitty bunkers and basements and do their research until something hopefully comes out. It's actually very likely that, had Gordon Freeman not arrived at the start of HL2, the Combine would've only had to wait months until a resistance scientist such as Dr. Kleiner makes a safely functional local teleporter (like the one in his lab, but safer), and then they could've probably genocided the whole planet. They might also have other interests on Earth though.
