I havent played Troy but I think you're describing them correctly. Their main job is to be on the edge of your lines and be highly mobile anti cavalry so cavalry can't flank you or exploit your weak spots, but obviously you're not gonna need them for that the entire battle so in the meantime use them as flankers. They're not great for holding lines.

This. I only skip the plasma cutter because I have more fun with a DEI assortment of weapons. But just doing plasma cutter will get you through every game in the trilogy on any difficulty.

They are an anti-cavalry/generalist unit that, due to their defenses and speed/lack of need to stay in formation, can also act sort of independently (for chasing cavalry, reinforcing buckling lines, whatever). You can't really send yari ashigaru to chase cavalry units because they won't catch them, and if the enemy has two cav units, then they can threaten charge with one and rear charge with the other, and win decisively. Can't do that against yari samurai. And, while yari ashigaru holds the line more cost-effectively, yari samurai holds it better. They also survive arrows.

These are of lesser usefulness against the AI that will accommodate you by attacking yari walls from the front and is incapable of micro tricks, but even in that context a yari samurai or two is "nice to have" at minimum because they can fulfill these sort of tactical niches. Like running up to face a hill-camping AI without being shredded to pieces.

One part of the reason is that the Japanese did in fact have shields: most often big pavise-like shields that could be set up as protective screens. But Total War games don't really do any sort of field fortifications, save for small minor exceptions like English longbowmen in M2 putting up stakes or whatever.

The second part is that for cultural and tactical reasons the samurai tended to fight using two-handed weapons (having originated as horse archers). You can't really use a shield (again with various caveats) while using two-handed weapons. With advancements of plate armor, knights/men-at-arms in Europe generally dropped shields (after a period of shields getting smaller) as the most vital (and hence protected) parts of the armor itself became close to impenetrable by arrows. But even lighter-amored troops using two-handed weapons, even largely unarmored or lightly armored troops like pike formations of the Swiss confederacy in the early modern, didn't have shields. Archers naturally don't have shields (unless in form of field fortifications, like the Japanese did). And of course, while overall lack of shields is true for the earlier parts of the period S2 covers, at the later parts of it you start having firearms, which rather make shields obsolete.

And third part of the reason is that, field fortifications aside, they kinda sorta did: it's just that they are incorporated to the armor. The huge pieces of shoulder armor are not too unlike shields, don't you think?

One more thing I want to add is to stress the importance of psychology in battle. In a typical classical battle, about 5% of the troops died in the direct engagement before one of the sides routed. If you consider e.g. the Macedonian phalanx with 16 ranks, among which first four ranks or so could engage the enemy in any way, and that doesn't physically allow for rotations (due to lowered pikes being on the way), typically 0-1 ranks of the troops died, 2-3 if you're really unlucky. So, in the roughly the worst possible scenario with multiple guys stepping in to replace the fallen, 7/16 - less than half - of the soldiers were involved in any kind of fighting. The others really were there for moral support and to intimidate the enemy.

So, given this kind of low-casualty regime, you actually aren't THAT concerned with taking damage. You DO care - people generally armoured themselves as best as they possibly could (say, looking at games like Total War, you might view archers as light troops, but towards the end of the Hundred Years War and in Wars of the Roses, English longbowmen quite often sported almost full panoply of plate, complete with leg and arm armor, with the sole affordances given to archery being to wear open-faced helmets, smaller shoulder armor, and no plated gauntlets) - but what's even more important is the morale effect. The Japanese generally had an offensive mentality, hence their preference for two-handed weapons. But this sort of mentality isn't unique to the Japanese! Contrast that to e.g. Highland charge of the Scots, Gå-På tactics of the Swedes or Swiss pikemen quickly advancing at you under fire pikes lowered. They did that in spite of casualties (like the Japanese refusing to cover behind shields), but the moral impetus gained from being offensive often WORKED: they got the other side to lose nerve, and be slaughtered in rout
