The anime showed she does take the gears off while sleeping and she doesn't have them in the new game while wearing a backpack so yeah, she can. But she looks naked without them.

I think the anime just ended "sooner". Maybe they wanted to do this Kokorowa story with everyone still being around, but at the end some of the characters will leave so it lines up with the game's ending.
