In his youth, he watched as one of his friends fell to darkness and murdered almost all of his other friends in a school shooting. Xehanort killed that guy to stop his rampage, turning from a relaxed, studious guy into a very bitter individual. As a result he developed a zero tolerance policy on darkness. Stamp it out, kill it where it stands, because darkness brings nothing but ruin.

Here he sees that repeating again. If Xehanort fuses Ventus and Vanitas, he can drown the world in darkness. So Ven has to die to stop that from happening. And Terra fighting against him means that Terra supports that outcome, and has fallen to darkness.
The ultimate irony is that for all his zealotry, Eraqus didn't see that his own heart was gripped by darkness until it was too late.
