Although you don't really see it much outside of Lamba labs there were still pockets of resistence throughout the facility. If it weren't for the fact that communications were hijacked they'd probably have an easier time coordinating with each other. But to be fair the Xen invasion was becoming far too much for the US government to handle after a day so they were too busy trying to pull the fuck out.

Even if its for the gameplay, there's really no reason for the military to focus on killing the witnesses instead of focusing on the immediate thread and coordinating the staffs to help them navigate the facility and contain the breach. Like why are they killing the guys who are smart enough to create teleporter? That's stupid
