tl;dr: Nier Automata's a game that celebrates both humanity and the history of the video games.

The entire game of NA serves as a dark reflection of our own flaws and cycles of violence, illustrating how miscommunication and outdated beliefs can control our lives and the actions of humanity. How the original meaning of ancient memes may have been forgotten long ago, yet the process itself may still survive and have become a new cause.
It warns of the harmful path we may be heading towards and highlights the irony of advanced artificial beings worshipping humans and repeating our mistakes.

The game's meta aspect deepens the message by portraying artificial beings trapped in a fictional media created by humans, unable to escape their programming and stuck in a cycle of death and rebirth. The game's integration of its UI and settings as a part of the androids' own bodies and world view adds another layer of immersion and understanding.

Yet no matter of all these cynical and nihilistic themes and portrayals of suffering, the game manages to end on a surprisingly optimistic note. It demonstrates that change is possible, it just requires a potentially painful first step. A strong desire for change. And the way this choice is portrayed is something only the true video game enjoyers could appreciate or even begin to understand.

In a way, the entire game of NA is like a black mirror, showing where OUR own traits, our own currently existing endless cycles of violence can lead us and the children of the entire humanity eventually.
The game tries to show us how the mix of miscommunication and some outright ancient memes can control our daily lives and the actions of the entire species. How some naive and archaic raison d'etre can lock us all down a very harmful path, becoming a self-sustaining, closed loop system of its own. A machine whose original purpose may have been forgotten ages ago, but which's existence itself has become a cause for many.

It's a grim warning dressed up in a form of interactive science-fantasy, which initially seems to just play the common tropes, making players draw early conclusions of silly robotic programmings and whatnot. Yet soon after the players realize should realize how similar us humans are to these artificial beings, and how big of an irony it is to see these perfected, almost immortal super beings worship us and our dark history as their "gods", repeating our mistakes.

The meta of the game goes even deeper though:
Here you have artificial beings, keen on understanding and imitating mankind, trapped in a piece of fictional media made by us humans. Essentially double artificial creatures, unable to escape their own programming (on many levels), stuck in their own miniature cycle of death and rebirth.

By portraying this panorama through the lens of video games, to the point of making the game's UI and settings part of these Androids themselves, a piece of their own natural behavior and world view, things suddenly just "click".
