The caves should have been their own layer under the overworld, connecting to other caves all over Hyrule and going as deep as the depths even. One cool thing about the depths is that I was riding pic related and it went up a chasm and save for one buffering screen, I was allowed to stay on its back and go up in the air with it. Now that was the one time I was wow'ed at TotK and it's clear they got some tech wizards on the dev team, so it's no excuse that they can't make a proper cave system without half-assedly reusing the overworld and flipping it backwards.
