I think a way around this would be to have a general level everyone in the story is at, and then it checks your level at each step when you continue the story and if you've hit the diminishing returns threshold it makes the enemies upgrade to a higher tier. So like in chapter 4 if you just go through the story you'll be like 16 and get enemies in the 14-16 range, but if you do the side content you'll be around 21 or whatever it was and it would upgrade the enemies to 21 instead.I do think Substitution Jutsu needs to go though, it makes women almost entirely worthless as characters as they just pass on their turns to the guys who hit way harder.
