PS2 version has better graphics and easier to read text. JP version's skits are also voice acted.
Buggy as hell mess with the localization's add-ons to complete the game (ie Guy's + Natalia's 2nd MAs and more) compared to the JP version which was rushed out.
3DS version has...... better loading times? But I think since you're going to emulate, loading times for the PS2 version wouldn't be a problem

One of my favorite parts of Abyss is that the party is so standoffish with one another at the start and it takes time for them to all actually learn what one another's deals are and start to be honest with one another, but it's too late to prevent some very avoidable tragedies had they just talked to one another earlier.

Pretty much everyone in the party is a hypocrite.
Luke is initially set up as the one you should hate because he's so childish and cowardly and self-involved but then he gets an actually good excuse for this behavior since he is a replica and is essentially a 7 year-old child.
Tear constantly gaslights Luke, in the first half of the game she constantly waffles between saying that she is guilty for Luke being in the situation he is and promising to keep him safe, and bitching him out due to the way he reacts to violence, then after Akzeriuth she abuses him emotionally to the point of making him suicidal, and then for good measure abuses him some more for becoming suicidal.
Guy only worked for the Fon Fabres to get close enough to assasinate Luke, but somewhere along the line came to like him genuinely, this still doesn't stop him from joining in on rhe endless Luke bashing, but he gets some points for being the only one who came back to get Luke instead of sticking with Asch.
Natalia is a shallow bitch who only ever viewed Luke and Asch in terms of who she wants them to be rather than for who they are and what they actually want.
Anise was the main instigator of the Luke abuse after it became clear she was not going to get his money, all while she was secretly working to get Ion killed all along.
And Jade was an extreme hypocrite who constantly wailed on Luke for his mistakes while concealing all the monstruous things he himself did in the past.

There's no official answer, the dev response was pretty much "whatever you, the player, want it to be." That said if you follow the breadcrumbs the game leaves in sidequests there are three main possibilities:
It's Luke, having had his fonons reconstructed by Lorelei similar to what happened with Van after he fell into the core.
It's Ache with Luke's memories, which is the general fate of perfect isofons as laid out in the contamination sidequest.
It's Luke, Asch and Lorelei all merged back into one being, called down by Tear singing the complete fonic hymns as per the covenant.

At the time they didn't know Luke was a replica so the initial reaction to the Akzeriuth disaster is kinda understandable, though it is annoying that they do not admit that it was their own behavior that pushed him straight into Van's control, but the fact that they don't relent after learning that he is 7 years old is the real problem, particularly Tear, her emotional abuse gets so bad that he becomes suicidal and when it finally comes out that he plans on dying she just abuses him more for it, she's such a fucking cunt, and of course there's Jade and Anise who hypocritically bash him while being much worse than him, the only ones that get better are Guy who actually admits he pretty much raised Luke as a spoiled brat and takes reaponsibility for it, and Natalia who admits she is being a shallow bitch after Asch calls her out for using him and Luke as her personal fantasy husband material instead of actually caring about how they feel.
