The whole shtick with Roxas is that Sora lost his heart in KH1 and then recovered thanks to Kairi's magic, but by that point his actual body had become animated. His mind returned to his heart (preserved through Kairi's Princess Hax™) and Roxas continued on to develop his own mind and heart. He later rejoins with Sora, losing the body, but because he was his own person by that point his will and heart remained trapped inside Sora the same as Kairi.

It's the exact same fucking thing that happened to Kairi, but inverted since Roxas has no body of his own to return to. That's the whole fucking point.
