If a Rogue Trader consorts with xenos or has an unsanctioned psyker around then that's the Rogue Trader's business. That's an annointed of the Emperor. If she saw something that looked like it was heresy it wouldn't be her right to intercede as a Sister of Battle. It would literally be heresy for her to kill a Rogue Trader. But instead Argenta just starts blasting. And then for some reason gets guilt over killing the archmmilitant. That part was the part that didn't make sense.
