They were previously the American branch of a Japanese company, but by the point Harvest Moon 64 came out they had gone independent and were working as a localizer and publisher and had been writing their name as Natsume for years, and whoever was in charge of typing it out for the publisher copyright information there would have seen it written NATSUME on their way into the office everyday.
I don't think they expected anyone would look close enough to read this.
