Closer to the center of gravity and less mental disconnect. I've done some engineering on the problem and if the machine rises too high the motion sickness from rotary velocity in motion is higher. The lower to the ground you are the slower you go while making a rotation around your ambulatory axis. If you're in the chest then you move twice as fast while rotating at the same speed, and even small rotations become far more pronounced. Additionally, it keeps you away from the exhausts, giving a higher degree of control over pilot climate. Because it's located away from the propulsive center (a device like jehuty has three centers: gravity, propulsion, ambulation) it also provides survivability during maneuvers by allowing for quick repositioning of critical areas with less use of propulsion - It would take less energy to move the pelvis in a 3d space than the torso. It just makes sense for a vehicle like Jehuty or an Armored Core, you see a similar piloting arrangement in Face Nemesis from Xenoblade Chronicles.
