You aren't taking into account the rise in the popularity of gaming for recent entries in the series vs when the older games were released. The fact Ocarina of Time is still 3rd on this list is actually staggering, when it had a much smaller customer base and manufacturing run.

Ocarina of Time was also re-released a shitload of times on Gamecube, eshop, 3DS remake, etc, if you only account for the original N64 sales then Twilight Princess is higher.

The 3DS remake has it's own ranking on this list. (and it's soulless compared to the N64 version) I am not sure the digital eshop sales are included in this. The Gamecube one was part of Windwaker special edition so that clearly doesn't count.
