The only objective flaws with the game are blue coins forcing a save popup, and Mario's long jump being removed.
Sunshine was the last 3d mario game. It pushed the physics as hard as it could. Every game that came after just nerfed the physics or dressed them up in a gimmick.

We hadn’t had a 3D Mario on the Wii U and everyone wanted something closer to 64/Sunshine/Galaxy rather than 3D Land but bigger. Plus it felt very “safe” regarding themes and levels. I think it holds up well, though, it’s reputation is just stained by timing.
