If Vice Admiral Stukov suspected Duran was an infested Zerg that came to sabotage the UED's mission, why didn't he personally voice his concerns to Admiral DuGalle in private? He instead went rogue and tried to tie things up on his own while DuGalle was completely in the dark. The close personal and professional relationship both men had would have been more than sufficient for Stukov to come forward. DuGalle already voiced his disdain for traitors when Duran showed up and would have been more than willing to initiate some sort of investigation. Instead, DuGalle allows himself to be manipulated and controlled by him, even so far as to agree to Stukov's execution.

It's shown thar DuGalle's success in Korpulu, which Duran was a large part of, was making him blind to Stukov's warnings. Keep in mind the UED was already arrogant when first coming in to Korpulu, and at just the second mission they had already crippled the Dominion by destroying or commandeering most of its main fleet.
By the time Stukov had fully realized what was going on Duran had already made his move and severed communications to set up Stukov first.

It's more setting up BW's Zerg portion as a villain campaign. Even while you're playing them there's a sense of absolute dread and darkness in the Zerg campaign, especially after the initial betrayal. The Nova campaign oddly had some good ideas and tone to it, felt much closer to SC1's Terran campaign than much of the rest of SC2. I've heard it's the salvaged plot from SC Ghost which I can kinda believe.

The biggest thing to me is how Kerrigan doesn't miss a beat between vanilla and BW. When you first get to Shakuras there's already Zerg there, with the implication that they snuck in behind you while you were escaping from Aiur, or Raynor and Fenix lost control of the Gate. Except Raynor and Fenix reach our at the end of the mission and say they're shutting the gate down, and in the next mission it's shown that there's entire Hives of Zerg on Shakuras already getting set up. And while it may be considered an oversight, the Broods present on Shakuras are Orange and Purple, the former of which is Garm Brood (Zasz's) and the latter is the vanilla Cerebrate's Brood, both of which should be mostly dead and/or raging out of control on Char without their respective Cerebrates. Instead they're on Shakuras, and the only one who could have commanded them to get there was Kerrigan, hinting that she took over Raszagal's mind before the Aiur Protoss even arrived on Shakuras.

It's kind of odd with the background Xel'Naga lore that exists even before Brood War. Then Brood War reinforces this idea that a Zerg and Protoss hybrid would be the ultimate creation of the Xel'Naga with the Zeratul secret mission. Come think of it, Artanis is the only player character that sticks around troughout the entire story of SC1, BW and SC2.

The terran magistrate of SC1 fucks off somewhere, the Brood War UED commander dies, the Zerg Cerebrates all die. Artanis however, sticks around, as he is the player character of the protoss campaign in SC1, and a hero character in Brood War (whereas Selendis is the player character apparently). Then in SC2 you essentially play as Artanis.

Not that anon but honestly even if you completely ignored literally every plot beat in SC2 the game still failed on tone/vibes. Nothing about it is as dark or gritty or moody as the original and its expansion. Im talking things like the art style, lighting, dialogue, etc. Even the sfx! You can hear sc1 marines choking on their blood as they die. Sc2 marines sound like a guy yelling "oh!" After stubbing his toe. SC2 just felt like it took place in an entirely different franchise/universe.

Cut the 'Raynor dies but not really' plotline
Have Kerrigan be trying to bounce between wanting to genuinely be a human again while also being tempted to go full Queen of Blades again as Valerian seems keen on turning her into a weapon against Arcturus, seeming more like his father.
To his credit, Arcturus starts to crack down more on the Dominion trying to pin down and wipe out Valerian's faction. These crackdowns bleed into attacks on the Protoss and the deployment of more 'experimental' measures, eventually even including Hybrids, as Arcturus grows more unhinged.
Eventually Valerian realizes Kerrigan is beginning to slip more into the the Queen of Blades persona, and tries to have her imprisoned, Raynor having convinced him not to outright kill her.
Zeratul breaks her out talking about his prophecy and leads her back to the Overmind's corpse, where she reclaims the mantle of Queen of Blades and becomes infested again.
She then invades Korhal full bore, which turns into a massacre as she turns the Hybrids back against Arcturus and they go on a rampage. In the end she's standing over Arcturus' corpse as Amon possesses her mind, having picked her as a host.

Artanis arrives at Korhal seeking retributiom for the Dominion's attacks only to find it in shambles, with Valerian and Raynor trying to organize an evacuation as the Zerg and Hybrids run amok.
The Tal'darim arrive allied to Amon, but Alarak conveniently pulls his punches when ordered to engage the Armada, allowing them to escape.
Artanis goes on his little journey to get the Nerazim and Purifiers on his side, with Alarak following the same general plot.
After getting back with the Terrans, Zeratul then appears reveals that they need to kill Amon!Kerrigan to banish him permanently. Raynor is naturally pissed off that he saved her just to sacrifice her, at which point Artanis points out what he said after Fenix died, leading to Raynor agreeing to help.
The final mission turns into a reverse of Omega, with the Protoss, Raynor's forces, and the Dominion under Valerian assaulting Kerrigan on Korhal.
Zerarul and Artanis manage to weaken her, and Raynor finishes her off.
Game ends with Valerian and Artanis working out a rough peace, Raynor staying with the New Dominion to keep an eye on Valerian, and a cliffhanger where Zeratul meets Abathur.

WoL only needs a few changes. Kerrigan can remain the Overmind's gambit against the Xel'Naga, but turn down the "chosen one shit". There's a slight but important change you'd want to make with Jim. He's not lovelorn at first, he's still wanting revenge for Fenix. He may mourn Kerrigan for who she was before she got infested, but that's it. He believes the artifact will straight up kill Kerrigan, and he only begins to have conflicts after Zeratul's vagueposting and prophecy device. You can also use this as a chance to mend the infamously bad Agria plotline. Hanson doesn't just magic up a cure for infestation, it's in that final mission when the Hyperion's crew learns that the artifact can cleanse zerg infestation rather than just eliminate zerg. The rest of WoL proceeds as usual, Kerrigan gets deloused and Jim shoots Tychus.

Heart of the Swarm is completely different. Instead of immediately re-infesting Kerrigan, the Zerg campaign is from the perspective of Amon and co, which is used to flesh out Amon and co and make him more than just dimestore sci-fi Sargeras. Sets the stage for the final confrontation. Includes a terran mini-campaign similar to the Zeratul missions that resolves the Dominion Civil War, Jim and Kerrigan kill Arcturus and Valerian seizes power.

Legacy of the Void keeps the Khala mindslave plotline, Zeratul can still die. I'm meh on the Purifier plotline in general, seemed like cheap nostagiabait. Make the Tal'darim opposed to Amon from the word go (don't forget they were working AGAINST Duran's plan of collecting artifacts in WoL) and make them black and teal. During the final mission to BTFO Amon, have the Dominion arrive as well as the protoss to make it feel like a repeat of the battle against the Overmind.

No epilogue, leave things open for an SC3.

That scene at the end of the 3rd expansion where Kerrigan enters his office and he's like "You thought you've won? Check this out!" and then pulls out a handheld controller for a psi-tazer was just peak clown writing.
