We all knew how that went down - Cetra were a powerful race capable of all kinds of magic, but Jenova's ability to simply regenerate all her damage (at the cost of slowly draining her of powers she accumulated over time) made this a pretty one sided battle until Cetra weakened her enough that their binding spell could work. Not even them were able to completely "destroy Jenova", it might even be impossible. The AC movie was first the concept started more and more unclear and retarded - since all Sephiroth needs (who has absorbed Jenova's capabilities into himself, or rather, Jenova gave him its "body", Sephiroth gave it his "mind"). From this we gleam, that as long as even a single Jenova cell is alive, Sephiroth can still return in some way or form - though he obviously needs more of the cells to be reunited in order to create a workable body (that's what he needed the box Rufus held - no idea why he held onto that shit for).
