I'm pretty sure in the final trial the characters even question how she was able to end the world to which she replies something along the lines of "who cares, what matters is that the world ended." She is right, the plot of DR1 is about the group handling the killing game (and expanding on the how in later entries shows how shit of a concept it is). An actual plot hole would be something logistically not making sense with the murders or character actions within the killing game.
