The Maverick Virus was a software issue because Dr. Cain was an archeologist who thought he knew shit about robots when really he just found X and pressed ctrl+C and ctrl+V on his brain. However there are multiple wrinkles in the setting. Namely that Reploids have 100% free will but are still treated like the robots in Light's time. That level of sapience means the Reploids are technically slaves but because they aren't human, they aren't afforded human rights or given the benefit of the doubt. When a human suffers mental problems, they're given the opportunity to recover. When Reploids suffer mental problems, they die on the spot. Repliforce are dumb fucks for refusing to stand down and Colonel got his men killed by his actions, but they're not wrong when they say they're being used and then thrown away by humans. Why does Spike Rosered need to die on the spot for refusing to give the Hunters his rocket parts when he, legally, hasn't done anything wrong? And that's the core issue that would lead to centuries of war, the government used a real issue and escalated it to justify unfettered control over all Reploids because, at the end of the day, humans saw themselves as the gods of the Reploids, and refused at every turn to see them as equals. And that's why humanity is dead by the time you get to Legends and the Reploids have usurped them as caretakers of Earth

Zero wank ruined the series. He never should have come back from the dead. The first game worked so well because of how cohesive story and mechanics were. X started out weak but was said to have limitless potential. So eventually through gameplay you became visibly stronger than your static big bro/role model Zero and took over for him once he sacrificed himself. But then he was brought back and it turns out that he was actually much more special than X ever was for a variety of reasons, he can also grow stronger and does so in the following games and eventually long outlives X in the far distant future.
