Miyamoto has always viewed Donkey Kong as part of the broader Mario world. Since Mario's (Jumpman's) inception he's been insanely covetous of his creation, even using the Super Mario Bros. movies as an excuse to "redesign" the characters from the cool ones we got starting with the GameCube era, to the cutesyfied modern incarnations we have now.
Not only did Rare do the unthinkable in Japanese culture and surpass the Master, Rare built a distinct self-contained universe with its own lore and villains (the Kremlings).
Thnik about it. When Donkey Kong Country came out in Japan, the Japanese went ape over it. Hell, even when Miyamoto was pressured to make Yoshi's Island look like Donkey Kong Country due to the latter's massive success, in response he deliberately chose a hand-drawn "crayon" aesthetic.

All of them created by Rare.
They even introduced the rideable helpers like Rambi the Rhino, Enguarde the Swordfish, Squawks the Parrot, and Expresso the Ostrich. Rare even made the character of Cranky Kong by reimagining the original 1981 arcade Donkey Kong as an elderly version of himself and even had the first DKC intro kick him off screen while a hip young "new" Donkey Kong in shades smiled and danced to a hip-hop reimagining of the arcade theme. This implied that the old Donkey kong was old and busted, while the cementing the young upstart as the new hotness. Again, as someone covetous of his creations, that would definitely stick in his craw.

I mean, we have the DK prototype he was pushing thanks to the gigaleak. That shit was going nowhere. The Game Boy game is the only really good DK game he was involved with.
