Brendan and May weren't named Ruby or Sapphire outside of the manga because they had to be named for the opposite gender character in the story. Every character moving forward would do that and HGSS added it so they had to give them an actual name. I don't think Silver is still Silver because hes <RIVAL> and they just gave him the default name in spin offs. Red and Blue(Green) are the weird outliers that kept their box names along with the even weirder character of Green(Jp Blue) for Lets go.
