This game is enjoyable but the story is very mediocre. Does Three Houses have a better story/characters or should I temper my expectations? I was sort of expecting more given the mainstream acclaim for this game

Probably because random enemy units and shop restocks happen daily, meaning that you're very limited in what you can do (both grinding bonds and buying weapons) if you just want to sit down and finish it in an afternoon. Mind you, that's generally not a problem on a single playthru, since you probably aren't completing the whole game in one sitting.It's also pretty easy, but I can see why that might make it fun. It isn't that FE:A is the best one, just that it's when lots of people picked up the series.
