Not sure what else you could do with the franchise other than make another game like Peace Walker/MGS5 where you build a PMC, but set in the timeframe of MGS4 starring original characters. Big Boss has been mined to death, Solid Snake has no real wiggle room for more stories, and you can't go back to making tactical stealth games if you continue with Raiden. Plus, I don't want anyone to try and expand the story without Kojima's input, so just having the game be about some inconsequential PMC would solve that.

Part # 2/3>Solid Snake is resurrected as an AI cyborg clone and becomes primary antagonist>Snake engages Dark Wolf, presuming Wolf to be Raiden and begins taunting him>It's revealed that Wolf is actually Jack's son John, and that Raiden was killed in the initial LAZARUS incident 2 years earlier>Snake and Wolf battle, with Wolf almost being killed, until a cyborg ninja (accompanied by an older model quadruped unmanned gear) affiliated with Maverick intervenes causing Snake to retreat>Wolf and the ninja speak, with Wolf remarking how the ninja reminds him of his father Raiden>The ninja reveals himself as code-name Kaji, and removes his mask to show a grown-up George, with the unmanned gear being a copy of Blade Wolf known as Shadow Dog>Wolf, angered since his father spent more time with George training him, tells George to stay out of his way>Wolf proceeds to battle several cyborg AI clones in the facility, trying to gather additional information as to what LAZARUS is planning>It is revealed LAZARUS is planning to take out key leaders utilizing a series of cutting edge cyborg AI clones being developed on a facility on their island>It is further revealed that these AI clones are actual physical embodiments of the Patriots, with the cyborg bodies containing biological materials designed to look like various world leaders and making them indistinguishable from normal people>Wolf must set aside his differences with Kaji and the two must work together, along with Shadow Dog, to terminate LAZARUS and end the Patriot Biocyborg clones before they can be deployed>Final battle involves Snake, Wolf, and Kaji fighting, with Kaji being mortally wounded
part # 3/3>Kaji tells Wolf that he has always been jealous of him, saying Raiden always talked about John and how he never wanted John to have to live the same life of war>Kaji gives Wolf Sam's blade and perishes as Snake integrates himself into a large metal gear>Wolf battles against Snake in Metal Gear Resolution, ultimately killing snake and then using Sam's sword to destroy the metal gear>Wolf has one final battle with a series of the Patriot biocyborgs coming online, before defeating them all>Wolf sets the self-destruct on the LAZARUS facility and escapes>Wolf is approached by Maverick at the end, Raiden and Kaji having been redeemed in his eyes, and agrees to join Maverick to continue his father's legacy>The global war still rages, setting up the stage for a sequel>Final scene of game shows Wolf drawing Sam's sword and deciding to inherit it as his main weapon>queue final credits
