What's the most impressive Nintendo game? Not the best game or the most fun game, but the one with the most execution and polish and skill, something that shows off the full powers of Nintendo as a studio

It's Pikmin and Luigi's Mansion.

Smash Bros Melee in the top five somewhere. I also liked Galaxy and The Legend of Zelda: Majora's Mask.

I chose it going off of your criteria if I understood it correctly, since Nintendo doesn't really make many technically complex games. One of the traits they loved showcasing with the GameCube both before and after it's launch was how many entities you could render on screen at the same time, all with their own AI and pathing and whatnot. You had that with Mario 128 and it was used in other games for the system as well (this wasn't a gamecube exclusive thing mind you, dynasty warriors was on PS2 after all). Of course, we know this demo and concept became the foundation of Pikmin but it's a bit crazy how well it just works. Yeah the AI can be a bit dumb sometimes (which can be attributed in universe to these guys being nigh-extinct) but you have this sizable but dense maps that encourage min-maxxing with your army 101 strong to get all these ship parts as fast as possible while dealing with predators and keeping your stock up. Yes it's just a relatively simple and easy RTS game but it's done really well especially with the fact that you aren't an omnipresent actor, you're on the ground level with all your troops and you command them all with the controller. Of course the sequel improved the mechanics, so you could put that or the other games made later on here as well, though they're all derivative of this game and aren't truly drastic changes.
The only other examples I'd use would be BOTW/TOTK because of their chemistry system (how elements and objects interact with each other) and physics, especially in TOTK. People call TOTK the Gmod of Zelda but the mechanics are still implemented very well on top of other intertwining systems. Though I don't really think a lot of stuff in those two were "executed" well, as you said in your post. Not a game, but I think Miis are the best avatar system ever especially nowadays. It's simple to effectively make any human you want with pleasing results.

Breath of the Wild, not because of its technical qualities, but the fact that they touted it as a flagship game for three consecutive console generations, and are now selling it at almost twice the price it was a decade ago with no legal repercussions whatsoever. That's Nintendo operating at full power, Nintendo Power, if you will.
