He might've eventually become the primary villain by the end of the trilogy over the course of something that happens halfway through 3, but they blew their load by outright rewriting his characterization from the first reprisal on Mars, acting as if he and Shepard are long-standing rivals or something, when you just worked for him and willingly went with whatever they knew about the Reapers, while questioning their dubious agendas.3 should've unfolded completely differently where he appears and proposes something like he's still trying to "buy" Shepard, and it's a Paragon/Renegade path whether you buy into it or treat him with antagonism, and then either way, ½ into the game he reveals a bigger plot, that divides his ideology from the player's goals, and that leads to an inevitable climax where you need to get rid of him or watch him technically "save" the world but while buttfucking anyone other than the people of Earth or something like that.The whole "he was indoctrinated all along, and there was nothing mysterious about that" is the opposite of subversive and completely undercuts his previous "mystique".
