I think it depends on whether you care about experiencing the game as a distinct piece of art as the developer intended, or if you're playing a game because of what it lets you do.If it's the former then it makes sense to play vanilla. If it's the latter, then I don't see the issue in mods that facilitate making the experience more like the one you wanted in the first place. And like others have said, if a game has some good parts but also some big flaws, if mods can fix those flaws then there's little reason to play without those mods.

I have absolutely zero qualms with overhaul mods as a method of adding more longevity to a game, but there are those individuals who will see that you are playing a game and without being asked to will prompt you with a laundry list of mods that turn the game into something entirely different.Also a very different scenario is how lots of people were pissed off with Jagged Alliance 3 specifically because it was a sequel to the official release of Jagged Alliance 2 instead of the overhaul mod known as 1.13. So many people only played JA2 with the fan mod while thinking it was some kind of official release. In reality it's a mod that changes the game on a fundamental level into being a completely different kind of experience. Since so many of those people never actually experienced JA2 the way the developers intended they got whiplash from JA3.
