Aseprite is the standard choice, but there's also an open source version called Libresprite
Study the games that have the style you're trying to nail, look at what they do, how they animate them, etc. The Spriters Resource is a good place to get entire spritesheets to dissect. Don't copy, but get inspired.
Once you get a good pixel art program remake that animation.

I'll use Undertale for example since many people have played it. Instead of doing a flashback, it has a 'second home', it has music that links back to the start and it has a character who's also linked back to the start.

You just send the player back to the start of the game for some reason (or in the case of Undertale, an almost replica of the start of the game) and have things be a bit different. I'm going to bed now so I can't have a discussion but I can drop some wisdom as someone who has done game writing and shipped a product people have played.
Creative writing has a huge dunning kruger effect because everyone writes but few people create a product that reaches people. You should really talk with people who've actually made Visual Novels and such things.

You can only introduce so many characters or places or ideas before it overloads players and they get confused, especially with two similar characters or characters that aren't actively being seen and shown. I try to avoid mentioning characters that are not physically present too often. If you do, you should try to mention the same non-present character multiple times to establish who they are to different people, rather than mentioning multiple different characters.

If you have absolutely no idea what you are doing, I don't think it really matters where you start from as long as it's "beginner" which, for 99% of the tutorials you see on youtube, it's going to be. My god I have been stuck for many hours now renaming and reorganizing my assets. Just random deprecated shit that doesn't belong there, naming conventions that don't make sense or don't tell enough. Just terrible file organization in general. Keep your shit clean people, your future self will thank you when you have to eventually deal with hundreds of models and textures. It's been a while so I don't have a comprehensive list. The integrated code editor in godot gives easier access to nodes, like being able to drag nodes from the scene tree into code to get a node path, not having to alt-tab from godot to visual studio, there's a bunch of little QoL features. I also couldn't get the debugger working properly so my experience was probably worse due to that.

Your game still feels too much like most unity games. I don't get it, do you all use the same character controller code or what? Not trying to be rude but I can even feel it through the webm. The crosshair in particular is what feels like I've seen it before hundreds of times.
