They should have really brought them into the fold. A crack response team of muggle-raised muggle experts at the ministry would help hugely in the inevitable war between wizard kind and muggles. Just my own opinion on the matter. Also, muggle governments wouldn't nuke wizards, because they'd be nuking themselves. Do you link the British government would drop a nuke on London? Of course not. Wizards being in hiding or mixed in to the muggle population centers protects them in a broad sense, while their magic would protect them from up-close reprisals. While it's unknown if a shield charm can stop a bullet, the muggle in question would need to find the wizard first and wizards have a multitude of options when it comes to fighting and hiding. Each 17 year old wizard is fully trained in combat and can turn nearly invisible and teleport. More morally grey wizards can mind control, torture, and kill with a few words. But even those unwilling to kill would put up a hell of a fight, should the fighting start.
